Purification Chemistry
Anion-exchange resin kits (gravity-flow or vacuum column) use charged resin to bind nucleic acids and separate plasmid from chromosomal DNA, RNA, and endotoxin by salt gradient. Spin-column formats such as the ZymoPURE II Gigaprep use a silica-based membrane with specialized endotoxin-removal steps, completing the prep in ~45 minutes without gravity-flow wait times. Choose anion-exchange for the highest A260/A280 purity when supercoiling integrity is critical; choose spin-column when throughput and speed are the priority.
Endotoxin Removal Requirement
Endotoxin specification matters most for the transfection of primary cells, dendritic cells, or endotoxin-sensitive in vivo models. Kits rated at <=0.1 EU/ug are considered endotoxin-free for most transfection applications. If you work with standard transformed cell lines (HEK293, CHO), standard endotoxin reduction is usually sufficient; for primary neurons, immune cells, or gene therapy studies, confirm the <=0.1 EU/ug spec before selecting a kit.
Starting Culture Volume
Most gigaprep kits are optimized for 1.2-2.5 L of LB or terrific broth (TB). TB medium typically yields 30-50% more plasmid per liter than LB for high-copy vectors. Confirm whether your kit protocol is calibrated for LB or TB to ensure the binding column is not overloaded, which degrades purity.
Plasmid Copy Number
High-copy plasmids (>100 copies/cell, pUC-based) approach theoretical yield limits easily; scale down culture volume if needed to avoid column overload. Low-copy plasmids (bacterial artificial chromosomes, BACs, PACs, YACs) require the full 2-2.5 L and benefit from kits specifically validated for low-copy applications.
Supercoiling Retention
Supercoiled plasmid is the biologically active isoform preferred for transfection and in vitro transcription. Validated gigaprep kits preserve >85% supercoiled plasmid; avoid protocols with aggressive vortexing or extended lysis to protect this fraction.
Gigaprep eluates are typically quantified by A260 absorbance and evaluated for purity by A260/A280 ratio (target 1.8-2.0) and A260/A230 ratio (target >1.8). Endotoxin is measured by LAL (Limulus amebocyte lysate) assay; a spec of <=0.1 EU/ug is the accepted threshold for transfection-grade plasmid. As of 2025, the most widely adopted spin-column gigaprep format yields DNA concentrated to 4-6 ug/ul, reducing downstream volume requirements for transfection.
